I'm a clear fan of FIFA. To me, FIFA has always been the soccer game. Another aspect is, that It has always had a tight integration with another game, FIFA Manager, where you could control a deeper aspect of the actual management, and import/export the teams as you liked.
Before FIFA, my favorite used to be TIF (This is Football), but they discontinued the series in 2006, and the closest/best alternative was IMO Fifa. The manager part was an nice bonus.

I choose PES. the posts above me makes no sense.
FIFA's only advantage is they have real club/player/league names for everything
GAmeplay for PES is much smoother and realistic hands down
