No, we don't change the main domain as far as I know.
There's not really a reason to do it, anyway.

Well, I was just thinking that considering that it's displayed on-top of the statistics bar, it might feature some exclusive features only available to it. Which would then be lost, if a domain happened to expire or was bought by another company or whatever. - But then again, I donno' DNS stuff anyway :P

When the domain expires it just can't be used to visit your site or send email to it trough niftyhost's server, but that's regardless of whether it's the main domain or not. It doesn't matter which domain is your main domain, it's only used in the cpanel software as a identifier as far as I know.
